This is a new release of the TopPred II software which should substitute
older versions. The essentials of this update are:

Description Prediction of transmembrane segments in integral
membrane proteins, and the putative topologies, using
several algorithms

Notes 1- TopPred II is available as a "compatible" application, or as
a "rapid" one. The rapid one needs 68020 processor, or later,
and FPU.
2- Three diferent algorithms are implemented to calculate
transmembrane domains. The recommended is the described by Gunnar
von Heijne in JMB 1992 (see the software on-line help), but it
is also available the one of Patrick Argos in JMB 1994, and the
one of F. Jähnig in TIBS 1990 for amphiphilic domains.
3- Hydrophobic proteins can be classified as integral, peripheral
or non-membrane localization following the discriminant function
described by Klein et al in BBA 1985.
TopPred II has been designed for Macintosh computers, using
THINK Pascal 4.0.2. If someone is interested in making a version
compatible with other platforms, he may contact me.
Although I have done my best to ensure that this software is error free,
I am not responsible for any misfortune you may suffer whatsoever caused
through the use of TopPred II, being they incidental, consequential or
otherwise. So, TopPred II is supplied “as is”: it comes without any
warranties, express or implied, of any kind, including fitness for
purpose and merchantibility. You may find some bugs too, or things
lacking which should be included. If you have comments, I would like to
know them, but I do not assure to be able to fix them. You can distribute
this software freely.
TopPred II 1.3 (Feb 1996)

New features:
# Classification into integral, peripheral or non-membrane hydrophobic
protein is now available. The reference is given in the on-line help.
# Profile plot boundaries are customed for each sequence.
Other modifications:
- Screen text diplays are faster.
- Author address has been updated.
- The postcript version of the CABIOS article describing TopPred II is
no longer acompanying the programs to save space.
TopPred II 1.2 (May 1995)

New features:
# It has a new printed header
# An algorithm for amphiphilic transmembrane domains has been included
The corresponding modifications have been done in the on-line help.
Bugs fixed:
- All the scroll bars are active when they should.
- The "Results" window updates are correct now.
- Deleting the excess of text in the same window is not apparent.
- Keyboard equivalents for the Edit menu do work now.
- My fax number has been corrected (the former was my phone number)
TopPred II 1.1.1 (April 1995)

Bugs fixed:
- "Integer overflow" error when more than 32 Kb of text is written
on the Results window will not occurs anymore.
- Command-colon and ESC interruptions have been implemented
- The text results were not always printable. They should be now.
- When moving a TEXT file on the TopPred icon, the file is opened
correctly.
TopPred II 1.1 (January 1995)
=============================
TopPred II is now available in two different versions:
§ "TopPredII 1.1" which is "compatible" with any kind of macintosh
computer.
§ "TopPredII 1.1 FPU" which is a "rapid" version of TopPred. This one
needs a macintosh with a 68020 processor or later, containing an FPU.
This version is significatively faster making profiles and
constructing protein topologies (in several cases up to 6-fold
faster)
Other modifications:
- "Open" has been substituted by "Load" in menus
- Minor modifications have been operated in displaying results
on screen.
- FOS is no longer a TEXT file.
- Previous versions hung when one searched for protein topologies
without any transmembrane domain. This is fixed now.
- Problems reading some sequence files have been fixed.
- G. von Heijne address and the reference to the article about
TopPred II have been updated in the on-line help.
- Finally, some other minor details have been fixed, and several
routines accelerated.
Bugs not fixed:
o Problems concerning the scroll bar of the text result
window: it is only active when the graphic window is hidden.
o When the Edit menu changes, keyboard equivalents do not work untill
you open for the first time this menu in the new configuration.
o When a TEXT file is moved on the TopPred icon, it opens but
displays a lot of error messages since TopPred thinks that it is
a FOS and not a sequence.
